Schedules and prices shift with the season, so the practical advice is the same either way: check the next departure when you arrive at the dock, or pre-buy online if you're arriving on a tight connection. You don't need to commit to a ferry company when you book your transfer.
Cozumel is one of the world's great dive destinations, and dive gear travels fine on the passenger ferry. If you're booking the transfer for a dive group, a minivan keeps everyone, and the gear bags, together for the run to the pier, which is far less hassle than splitting across taxis.
